Question:

Similar autorep commands are run in AE 11.0 and AE 11.3.6 and the ones in 11.3.6 are taking significantly longer.

What might be the cause of this?

Environment:
Workload Automation AE - 11.3.xDatabase - OraclePlatform - ANY
Answer:

Things that can impact AE's autorep performance:

If EEM is enabled, as then additional security checks are performed.

If the AE database tables have become very large and/or their indexes are out of date.  If this is the case please look into DBMaint and reindexDB.pl

If the AE application server is very busy with other requests one might consider adjusting the DB_CONNECTIONS higher.

Additionally asking the database administrator to set CURSOR_SHARING=FORCE in the Oracle database has show to improve performance.
