Solution

From the docu: http://docs.automic.com/documentation/AE/10.0.2/english/AE_WEBHELP/help.htm#ucabrb.htm%3FTocPath%3DAutomation%2520Engine%2520Script%2520Guide%7CIntroduction%7CBasics%7C_____5

"Each Process tab can contain up to 32767 lines. By default, only the first 1000 lines are displayed in order to avoid endless loops during the generation process and to protect the UC4 Automation EngineThis component drives a UC4 system and consists of different types of server processes.. Generation is canceled if a script contains more than 1000 lines.

You can change this line limit using the script statement:PUT_ATT, attribute MAX_JCL_LINES."e.g. :PUT_ATT MAX_JCL_LINES = 5000 would increase it to 5000 JCL Lines but you can use also a higher value.

This also works in Jobtemplate or in Includes. It's important that those lines are triggered either in PreScript of the Job or in the beginning of the Script.
