Can I define an Alias Name with ACF2 or Top Secret that would be used to identify this TPX to the security system?

Answer:

No, Alias Name is only valid when using Security System RACF or SAF.

SMRT Security Parameters field level help:

Alias Name - The name by which this TPX should be identified to the security system.

The default is the VTAM Primary LU name of TPX. However, if your site cannot use that name to identify TPX, or you are using APPL rules, specify a name in this field. It will be passed to RACF and SAF instead of the TPX VTAM primary LU name.

Alias Name is not used for ACF2 or Top Secret (TSS).
